Consegui descobrir. 

Caso alguém tenha passado pelo mesmo problema eis a solução para o meu caso.

Apesar de os sites estarem abrindo normalmente os repositórios não eram adicionar pq o sistema não conseguia se conectar na internet. Percebi isso, pois quando tentei instalar um pacote .deb, deu um erro de conexão. Então adicionei os DNS do google (8.8.8.8 e 8.8.4.4), desconectei e conectei novamente e então funcionou.
