Veja se resolve, copie e cole no terminal/ consola:
sudo rm /var/lib/apt/lists/* ; sudo rm /var/lib/apt/lists/partial/* ; sudo apt-get -f install ; sudo apt-get clean ; sudo apt-get update

Não achei o erro, então faz o seguinte, na consola: gksu nautilus  , depois navegue até /var/lib/apt/lists
e veja essas entradas que estão duplicadas, delete uma delas.

é incrível, ao verificar a se havia duplicidade não constatei nada.
copiei as entradas do terminal e colei em procura dentro da pasta, ao encontrar e foram uma de cada apenas deletei-as.
fiz update e nada lá estão na mesma.

vou ver se deletando tudo e copiando o sources.list de outro lugar e colar no meu, talvez resolvo assim.
ao procurar vejam isso:

afinal não sou o único.

usei este procedimento http://ubuntuforums.org/showthread.php?t=2182288 e agora será que tenho o 13.04 ou o 13.10?
o fato é que já não da duplicidades.
